MrBayes: Bayesian Inference of Phylogeny

Dentre os softwares existentes para se fazer análises de inferência Bayesiana, um dos mais utilizados é o MrBayes 3.2 (Ronquist et al., 2012), então vamos analisar a nossa matriz nesse programa. Ele usa arquivos do tipo nexus e não possui interface gráfica. A primeira coisa que devemos fazer é abrir o arquivo hylodidae.nex em um editor de texto (bloco de notas, notepad, etc). Ele será mais ou menos assim:

Uma das vantagens do formato nexus é que é um formato em blocos. Este acima é o bloco que contem sua matriz (é chamado data block), e ele começa em BEGIN DATA; e termina em END;. Então, ao invés de escrevermos todos os comandos no console do MrBayes, os escreveremos num próximo bloco.

Primeiramente, abra o arquivo best_scheme.txt que fizemos com o PartitionFinder2 na aula anterior. Qual foi mesmo nosso esquema de partições que mais se encaixa nos nossos dados? Quais os modelos de substituição nucleotídica que mais se encaixam em cada uma das partições?

Vamos preparar nosso bloco com os comandos do MrBayes com base nos resultados do PF2. Num editor de texto, adicione o seguinte no final do arquivo hylodidae.nex:

Em vez de explicarmos cada um desses parâmetros aqui, porque não abrimos o MrBayes e deixamos ele nos dizer o que cada um significa? Digite o comando help seguido de um outro comando, como por exemplo:

Caso você não tenha o MrBayes instalado e quiser fazê-lo, você pode baixá-lo aqui. O programa está nos dizendo que o comando outgroup define uma raiz. Agora faça com os outros comandos.

Vamos adicionar o resto dos comandos e fechar o bloco:

Isso indica que vamos rodar duas corridas com quatro correntes cada uma de 1.000.000 de gerações, amostrando e printando na tela a cada 1.000 gerações, descartando os primeiros 25% das amostras como burnin. Este descarte ocorre porque no começo a busca pode estar em um lugar muito distante no espaço amostral da nossa resposta ótima, o que pode atrapalhar nosso resultado final. Então é melhor esperar as corridas se estabilizarem para começar a considerar os resultados.

Agora salve este novo arquivo como hylodidae_mb.nex.

Uso em servidor de alta performance (plataforma CIPRES)

Agora vá até o CIPRES Science Gateway e siga os passos:

1) Após logar novamente na sua conta, vá até a pasta que você criou anteriormente, clique em Data e então em Upload Data. Depois clique novamente em Escolher arquivos, faça o upload do arquivo hylodidae_mb.nex e clique em save.

2) Agora clique em Tasks e então em Create New Task. Vá em Select Input Data e selecione hylodidae_cipres.nex, depois clique em select data.

3) Vá em Select Tool e seleciuone a opção MrBayes on XSEDE (3.2.7a). Depois clique em 149 parameters set.

4) Como você fez um Data Block do MrBayes, toda a informação da sua análise está lá. Então clique em My Data Contains a MrBayes Data Block (CHECK THIS OR MrBayes BLOCK ENTRIES WILL BE OVERWRITTEN!!!). Clique em Save Parameters e depois em ok.

5) Uma caixa de avisos avisando que o MrBayes utilizado juntamente com o BEAGLE pode ocasionar topologias estranhas. Clique em ok. O BEAGLE é um programa que ajuda muito na velocidade das análises, visto que otimiza o uso dos processadores.

6) Clique em Save and Run Task, depois em OK e espere a análise terminar. Você pode acompanhar o andamento da sua análise clicando em View Status, depois em Intermediate Results e baixando o arquivo stdout.txt.

Agora é só esperar alguns minutos até sua análise terminar.

Depois da análise terminada, baixe os arquivos stdout.txt e infile.nex.con.tre. Abra o primeiro arquivo em um editor de texto e analise a convergência das corridas. Suas análises convergiram? Todos os parâmetros foram amostrados suficientemente? Como saberei isso my god in the sky? Simples, cheque os parâmetros:

Deve ser menor que 0.01, você o encontra logo depois que suas corridas terminam:

3) PSRF = Potential Scale Reduction Factor; (Gelman and Rubin, 1992)

Deve estar próximo de 1.0 para considerarmos que as corridas convergiram.

E aí, o que vocês acham? Caso a corrida de vocês não tenha convergido muito bem, podem fazer um teste aumentando o número de gerações. Lembre-se semre de aumentar a frequência de amostragem dos parâmetros à medida que aumenta o número de gerações. Essa razão deve ser sempre entre 1000 e 10000. Sugiro que testem em uma nova análise ngen=10000000, samplefreq=1000 e printfreq=1000. Os mais curiosos podem testar também manter o número de gerações e diminuir a frequência de amostragem de parâmetros para 100, fazendo ngen/samplefreq = 10000. O que mudou nas outras análises?

Abra o arquivo infile.nex.con.tre com o FigTree. Note que há algumas politomias. Isso ocorre porque esta árvore é uma árvore de consenso de maioria, onde clados com menos de 0.5 (ou 50%) de probabilidade posterior são colapsados.
